Been playing as a Gnome Holy Champion of Anshar for a little while, and it occurred to me, in the description for Path of Flesh and Bone, it mentions you only get the benefits of the feature when you are Unarmed. Would wearing a weapon with the worn property, such as a Cestus be considered Armed? My thought is that since a Cestus is just a set of leather hand wraps, sometimes reinforced with metal plates, that it might be alright.

The other feature that might interfere is Path of Poverty: "Upon joining this order, you must forgo the use of all weapons"

Just wondering about the intent behind the , I'm fine with not using one, just occured to me that it might give me more flexibility, or allow me to attune a Rune if I'm gifted one.

Take a look at the entry about worn weapons on page 211 of the 5e Arcanis Campaign book. I think this might answer your question about a cestus and unarmed attacks and runes on worn weapons.

That was actually what made me think about it te begin with, thanks for reminding me of it though, as I had forgotten where it was listed.

My question was more in regards to if I could use a cestus and still benefit from the Path of Flesh and Bone ability, as it specifies I must be unarmed.

Sorry I got interrupted and had to rush my response.
Since you have to forego weapons and the cestus is classified as a worn weapon, at a game i am running i would vote that the cestus breaks the requirement.
