But Elorii will automatically speak Eloran already, so it seems redundant. Also Altherian natives will speak Altherin as their regional language. Do PHB rules that state that you can replace a duplicate language or proficiency with another of your choice still apply?

It is a little redudant for the elorii but it makes sense for the rest of the churches. And thus far, there isn't really any other language that is connected to the elorii. Technically, the core rules don't say you can replace a duplicate language. You can only get a different tool or skill proficiency if you get a duplicate. But backgrounds are meant to be customizable so that they match your Hero. As long as the GM approves, tweaks are ok.
