Beyond whatever they want, I think the Big 3 are the most likely (since they are the Big 3)... MC, Kahlindrul & M.O.C. I think for most "slices" of the First City, the majority of the people fall into one of these camps probably including most of the Maghir.
The Death Mongers are also somewhat prominent.
More exotic choices would include other "cults" derived from PoM deities, Elemental worship and/or Belisarda (and/or the Three Sisters). Aii, especially among the down trodden. Other (Myrantian) cults are a possibility, in open (sanitized) or secret (unsanitized) forms. We don't know what deities the Ossarions worshipped but we can probably expect them to have small cults too...
On the far side of the Baricade I'm betting the Varn might be popular...
Well, the section on the Andyar (pg 51) indicates that their village leaders are usually at least part shaman. So for the Andyar there is at least a tradition of shamanism, though that doesn't rule out worship of the gods, even if it does minimize the likelihood of membership of any specific church.
After that, it seems anything is possible, especially since the Maghir are largely more westward looking than eastward, and we don't know all the religious variants possible in the City States to the West still. For all we know he Khan may worship a variant of Sarish as the lord of tickle torture....
