1. If not part of a specific suit of armor, gauntlets should be treated as weapons for the purposes of rune effects, correct? They have no armor stats on their own.
Correct

2. Do any of the armors incorporate gauntlets beyond Cancerese gothic plate? It's the only one that mentions it by name. Of the others the only other one it would sound "native" to would be the Milandisian Andrean Suit of Plate, though it doesn't list it there.
the only set that always comes with gauntlets is Cancerese Gothic plate.. gauntlets are "part of the package" and not truly part of the armor as far as runes go.
now keep in mind if you get exceptional Cancerese Gothic plate the gauntlets are not necessarily of exceptional quality
you may have to upgrade them or replace them.

3. If you are wearing a suit of armor that comes with gauntlets such as the above, can you put weapon runes on the gauntlets? Can you replace those gauntlets with separate gauntlets that you can put weapon runes on? Is there a negative impact to the armor if the gauntlets that come with it are swapped out?
see above..
yes you can swap them out without any negative impact
